Door locks/Alarm system/windows problems

So on my trooper (2000) I've been having problems with the door locks, windows, and alarm system. Basically none of my keys will unlock the other doors from the drivers door, only the drivers door will unlock, and if I try to open it the alarm goes off. Also at the same time the windows won't go down from any of the doors, I know thy work cause they have before and this generally only happens whenever the alarm gets set off. My car is equipped with the remote key system but the dongle is dead right now so I can't see if it would work with that.
Any ideas on what's up? I'm guessing it's something incredibly simple that I don't know

When you say '..none of my keys will unlock the other doors from the driver's door..' do you mean the physical key as inserted into the lock?
If the keys are cut the same, could the locks must be damaged? I am not clear on this point.

Do you have any resource material -- books, schematics, drawings? If not, we will have to attach/post them here to help.

By "won't unlock the other doors" I mean the central locking system (when you can unlock/lock the other doors from the drivers/pass with a key) won't unlock or lock the other doors (pass, rear doors) sorry if I wasn't as clear with it.

And no I don't have any resource material, any would be great, thanks.

Thank you for the clarification.
It sounds like the driver's door key switch(es) or wiring/path or door control module (and any combination of them) may be at issue here.

Does the driver's inside door/window control panel work correctly? (representative part below)

Cool thanks for the diagrams, the window switches works at times, if the car alarm goes off does that disable the windows? Cause that's when I notice when the windows don't work.

Nothing in the schematic for the Anti-Theft system suggests the windows are disabled.
Below is the operational description of the circuit.

So if I have a anti theft system, do I also have keyless entry? How do I know if I have it or not?

It has the blinking anti theft light on the dash from the factory.

The factory Anti-Theft and Keyless-Entry share a common electronic module.
